Another workout with Jongbin to start the day! I got there a little early to lift weights on my own, then got through swimming, rowing, and running too. We ran about three miles and briefly stopped by Breadbelly right next door afterward. After resting a bit, we finally took out the matcha tiramisu we had made yesterday and left in the fridge, and ate it together. Oh! It was good. Maybe it’s because I love tiramisu so much.. The matcha flavor wasn’t particularly strong, though. I finished eating and hurried to the lab to wrap up the experiments I hadn’t finished. I also compared additional prediction results to narrow down a few refined candidates for the binder design competition, then organized the structures, sequences, and reasons for selecting them so they could all be reviewed together. Looking good by one score and holding up across several different methods are two different things, so there are always more things to check right up to the end…!

Apparently today was a public holiday (I’m a little confused about that), but it didn’t apply to UCSF haha. Far from having a day off, it was a busy Monday with three meetings! There was a group meeting, a subgroup meeting, and my first meeting with Kevan in a while, so the day was packed. The meeting with Kevan went really well, and we also agreed that I’d receive the recommendation letter this week. We settled on several directions, and by the time I’d finished the meetings and sent my professor a summary, it was already pretty late to head home. For my project with An, we also received new cell results and thought again about what makes our system stand out compared with the other tags already out there. I’m thinking about how to go beyond simply having a candidate that works and show the differences that would make a good story!

Today I had coffee with An and talked through various directions for our project. We’re now working on a split design, and while it would be nice for the smaller of the two parts to be short, simply cutting it down isn’t enough. What matters is how well the original structure and function can be recovered when the parts come back together, so there’s a lot to consider, starting with where to split it. I looked into how other papers had approached this and organized candidates to compare using several prediction methods. For my thesis, I worked out the sequence of steps for exchanging the nucleotide in the purified protein, checking that the exchange had actually worked, and then moving on to the LC-MS experiment. There really is a lot to check carefully when trying to verify everything properly without using too much protein. I wasn’t feeling that great today, probably because I hadn’t slept well the night before, so I finished the housework and tried to get to bed early. When I have lots of ideas, I often want to stay up late and try just one more thing before going to sleep. Even though I know I can’t keep going for long if I keep cutting back on sleep, it’s not easy.

Thankfully, I felt better after getting some sleep! Other than the afternoon group meeting, I spent the day working in the lab. After the meeting, Bill briefly suggested a new research direction that looked very difficult but did sound interesting. I probably won’t be able to start it until part of my current project is wrapped up, though. Hmm… I also showed him the small molecule Kevan had recommended for the binder research direction I’m hoping to start. Thankfully, he liked it, and we talked about who might be good to collaborate with when it comes time to test it in an actual cancer biology setting. I’m going to ask Kevan for his thoughts on which system would let us demonstrate something meaningful.

Today was really, really…long. In the morning meeting with Bo and An, we discussed the big picture for the paper, and I felt like we’d finally pinned it down clearly. I don’t know how long it will take from here, but I’m looking forward to it in many ways. Optimizing the nucleotide loading QC took longer than expected today, so I didn’t leave the lab until after nine at night. What was a little upsetting was that I’d made such a simple, stupid mistake that I couldn’t help wondering why I hadn’t noticed it before. There were cases where the small molecule’s stereochemistry hadn’t been preserved properly in the predicted protein structures. It looked fine in the few designs I’d checked, so I think I’d provisionally assumed it was correct. Ugh, this isn’t something I can overlook just because the scores are good.. I’m putting several safeguards in place so I don’t make this mistake again. I need to get my head in the game a bit more๐ญ

Another day packed with experiments and meetings. We talked about designing a GLP-1 agonist as a new target for the design competition, and wow.. I have no idea how one could design an agonist “logically.” Other people had thought about it too, but apparently no one had a clever solution.. Honestly, if this worked, it really would be unbelievable. After getting home, I had a Zoom meeting that night with someone applying for a postdoc in Bill’s lab. Because of their circumstances, they need a joint arrangement with another lab, and they had contacted me because I’m in a similar situation, even though I’m a graduate student. I did my best to answer their questions, but their situation doesn’t seem all that similar to mine, so I’m not sure whether those administrative matters will be sorted out smoothly. They’re in Israel, and I hope they can wrap everything up and get here without any trouble.

I did a little work and went for a morning run. Wow, the weather really was nice.. Why does running for just 30 minutes feel so hard now? Haha.. I should run at least once more during the week. I got ready quickly and went to the lab to finish up a simple experiment, and thankfully I got the result I was expecting. With that off my mind, I headed home right away, then spent quite a while planning how to approach the project I’d decided to start this week. Research always seems to involve more things to consider once you actually get into it than when you’re looking at it from a distance. This time is no exception haha. Still, I’m excited because, if this research goes well, I think it’ll let me bring together and organize some of the work I’ve put in so far.
