A Tiny Success

거의 이제 6번은 간 것 같은 Dumpling Home (298 Gough St, San Francisco, CA 94102)에서 종빈이랑 만두만 팼다 ㅎㅎ.. 벌써 옐로스톤 가는 날이 얼마 남지 않아서, 계획을 짤 겸 같이 점심을 먹고 필즈에 가서 이것저것 얘기하면서 재밌게 여행 일정을 짰다. AI가 특히 뛰어난 부분이 자료 조사이다 보니, 예전이었다면 한참을 이것저것 찾아봐야 알 수 있었던 것들을 순식간에 척척 알려준다. 덕분에 한 시간도 안 걸려서 15분 단위로 자세한 최종 itinerary를 짜줬다.. J인 나에게는 정말 축복 같은 일인데, 솔직히 이제 agent를 쓰지 말라고 하면 우울증이 올 것 같을 정도 ㅎㅎ 따로 Hike를 할 거라 bear spray를 꼭 소지하라고 여러 번 얘기를 들어서 아주 조금 무섭긴 한데 최대한 안전하게 잘 다녀올 예정!
Jongbin and I went all in on dumplings at Dumpling Home, which I think I’ve been to about six times by now. Our Yellowstone trip is coming up soon, so we had lunch together to plan, then went to Philz and had fun chatting and putting our travel schedule together. Research is something AI is especially good at, so it instantly gives us information that would have taken ages to look for in the past. Thanks to that, it puts together a detailed final itinerary in 15-minute increments in less than an hour.. As a J person, that really is a blessing, and honestly, I feel like I’d get depressed if someone told me I couldn’t use agents anymore haha. We’re also going to hike, and we’ve been told several times to make sure we carry bear spray, so I’m a tiny bit scared, but I’ll do my best to have a safe trip!

오늘 한국에 리가켐바이오라는 ADC 주력 바이오텍에서 visiting scholar로 한국 박사님이 인터뷰를 보셨다. 저번에 한 번 Zoom으로 얘기를 나눈 적이 있었는데, 회사에서 처음으로 시행하는 (전부 지원해준다고 한다) 프로그램이라고 하는데 잘 풀려서 오시게 됐으면 좋겠다! 내가 Echo training을 받은 SMDC의 Echo가 사실 논문에서 쓰이는 것과 조금 달라서 CAT (center for advanced technology) core에 있는 다른 Echo를 사용하려고 여러 절차를 마쳤다. 또 수요일에 Bill, Kevan과 미팅이 있어서 그걸 열심히 준비했다. 생각보다 한 달이 너무 빠르다🥹
Today, a Korean researcher from LigaChem Bio, an ADC-focused biotech in Korea, interviewed for a visiting scholar position. We’d talked once on Zoom before, and apparently this is the first time the company is running this program (they say they’re covering everything). I hope it works out and the researcher gets to come! The Echo at SMDC, where I did my Echo training, is actually a little different from the one used in the paper, so I finished several steps to use a different Echo at the CAT (Center for Advanced Technology) core. I also worked hard preparing for my meeting with Bill and Kevan on Wednesday. A month goes by so much faster than I expect🥹

으으 이 기기가 딱 맞는데, 하필 이번 달 이후로는 유지보수 계약을 더 갱신하지 않는다고 한다. 뭐 3만 달러를 연에 낸다고 하시는데.. 사람들이 생각보다 쓰지 않아서 거의 방치되고 있다고 한다. 고장 시 수리하지 않고 운영을 종료할 수 있다는데 으으 최대한 이런 일이 없기를 ㅎㅎ.. 정 안 되면 뭐 SMDC의 Echo를 쓸 수 있긴 한데 상당히 비효율적으로 되어서 부디 나 졸업할 때까지만이라도 잘 버텨줬으면 한다 ㅋㅋ 이 wet experiment 이외에는 좀 새로운 아이디어를 CoreHPC를 통해 여러 개 시도해 보고 있다.
Ugh, this machine is exactly what I need, but of all times, they’re not renewing the maintenance contract after this month. Apparently they pay $30,000 a year.. They say people don’t use it as much as expected, so it’s mostly just sitting there. If it breaks, they might stop operating it rather than repair it, so ugh, I really hope that doesn’t happen. If it comes to that, I can use the Echo at SMDC, but that would make things pretty inefficient, so please just hold on until I graduate lol. Aside from this wet experiment, I’ve been trying out several new ideas using CoreHPC.

정말 정신없는 하루였다. 수요일은 꽉 찬 날에는 보통 그룹미팅 두 개에 지도교수님들과 joint meeting까지 총 3개가 있어서 물리적으로도 쉴 시간이 별로 없다 ㅎㅎ 더군다나 드디어 OT-2를 helen diller에서 genentech hall로 옮기는 날이어서 오전 내내 이것저것 옮기는 걸 도왔다. 교수님들과의 미팅은 잘 흘러가긴 했는데 이제 다음 주 수요일에 Jim과 다 같이 내 첫 번째 학위논문 미팅을 해서 그걸 어떻게 준비해야 하는지 얘기를 많이 나눴다. 하고 있는 게 좀 많아서 선택적으로 발표해야 할 것 같기도 한데, Jim에게는 따로 자격 시험 이후에 update를 해주지 않아서 짧게라도 하나씩 언급하고 넘어가야 하나 고민 중이다.. 너무 지금까지 계속 이것저것 하다 보니까 누구에게 보여줄 만한 형식으로 모든 프로젝트를 잘 정리해 놓고 있지는 않다는 걸 여실히 느낀다. 급한 게 마무리되면 더 이상 앞으로 나가기보다는 좀 정리를 해야겠다는 생각을 했다.
It was a really hectic day. On a packed Wednesday, I usually have two group meetings plus a joint meeting with my advisors, three meetings in total, so there’s physically very little time to take a break. On top of that, today was finally the day we moved the OT-2 from Helen Diller to Genentech Hall, so I spent the whole morning helping with the move. The meeting with my advisors went well, but since we’re all meeting with Jim for my first thesis meeting next Wednesday, we talked a lot about how I should prepare. I’m working on quite a few things, so I might need to be selective about what I present, but I haven’t separately updated Jim since my qualifying exam, so I’m wondering whether I should at least briefly mention each one.. After constantly doing this and that all this time, I’m really realizing that I haven’t organized all my projects into a format I can show someone. Once the urgent things are done, I think I need to spend some time getting organized before moving further ahead.

옮긴 OT-2를 잘 셋업했다. 내 박사 기간 동안 열심히 나 대신 pipetting을 해줄 소중한 친구 ㅎㅎ 얼른 20uL pipette arm이 와서 최적화가 되길 바란다. Echo도 드디어 여러 번의 시행착오 끝에 cloning을 깔끔하게 진행했고, 드디어 내일 transformation 결과가 나오는데 기대된다 뭔가 느낌이 좋달까.
I got the relocated OT-2 set up. My precious friend who’ll work hard pipetting for me throughout my PhD🙂 I hope the 20uL pipette arm arrives soon so I can get things optimized. After several rounds of trial and error, I finally got the cloning to go smoothly with the Echo too, and tomorrow I’ll finally get the transformation results. I’m excited; somehow I have a good feeling about this.

와우.. 서로 다른 96개의 designs를 가진 각각의 박테리아 culture들이 엄청 잘 자라주었다. 예전에 Manual pipetting으로 했을 때는 2/3 정도가 됐던 것 같은데 아주 기쁘다. 일단 오늘 protein expression까지 진행하고, 내일 purification을 마무리하려고 한다. Bill과의 1-on-1도 잘 끝냈고, 저녁에 러닝까지 알차게 했다. 발목이 확실히 괜찮아져서 조금씩 늘려볼 수 있지 않을까 싶다. 요즘 한 가지 걱정 아닌 걱정은 해야 하는 것보다 하고 싶은 것에 더 시간을 쏟고 있는 게 아닌가 싶은 거? 음.. 지금 막 빨리 테스트하고 싶은 여러 아이디어가 있어서 그걸로 GPU를 다 태우고 있어서 정작 side project에 진전이 엄청 되고 있지는 않은 느낌이다. 근데 이걸 빨리 테스트하고 싶은 마음이 계속 들어서 요즘 막 시간을 태우고 있는데 으으.. 이게 어느 순간부터 자기 전에 무조건 뭘 마무리하고, agent한테 loop를 돌려놓고 자는 시간에도 계속 일할 수 있게 하느라 계속 잠이 늦어지는 문제가 있다. 분리를 딱 해야 할 것 같은데. 방법을 찾아가고 있다.
Wow.. The bacterial cultures, each carrying one of 96 different designs, grew really well. When I did it with manual pipetting before, I think only about two-thirds worked, so I’m really happy. I went ahead with protein expression today and plan to finish purification tomorrow. My 1-on-1 with Bill went well too, and I even got a good run in this evening. My ankle definitely feels better, so I wonder if I can start increasing miles little by little. One thing that’s been on my mind lately is whether I’m spending more time on what I want to do than what I need to do? Hmm.. I have several ideas I really want to test right away, and I’m burning through all the GPUs on those, so it feels like I’m not making that much progress on the side project. But I keep wanting to test these things quickly, so I’ve been spending time on them lately. At some point, I started feeling like I had to finish something and set an agent running in a loop before bed so work could keep going while I sleep, and the problem is that I keep going to bed later. I think I need to draw a clear line. I’m figuring out how.

기분 좋은 해를 받으며 야외에서 운동하고 (내 주말의 낙), 실험도 잘 마쳤고 (expression도 잘 된 것 같다!), 계속 아이디어 테스트도 쭉 했다. 여전히 실패에 대한 스트레스는 받긴 하지만, agent가 일을 대부분 해줘서 그런가 정말 아이디어만 던져주는 입장이 된 것 같아 훨씬 덜하긴 하다. 정말 재밌다. 오후 시간에는 오랜만에 CV를 꺼내서 업데이트했다. 이번 주 미팅이 끝나고 감사하게도 지도교수님들이 UCSF Discovery Fellows Program에 nomination 해주신다고 제안해주셔서 이것저것 업데이트하는 중이다. 물론 된다는 보장도 없고 나한테 크게 도움 되는 것 같지는 않지만 (랩에 도움이 많이 될 것 같긴 하다 ㅎㅎ) 나를 믿어주시는 게 감사하기도 하고, 열심히 더 해야겠다는 생각이 든다.
I worked out outside in the lovely sunshine (the joy of my weekends), finished my experiments well (the expression seems to have gone well too!), and kept testing ideas. I still get stressed about failures, but maybe because the agent does most of the work, it feels like I’m really just throwing out ideas now, and the stress is a lot less. It’s really fun. In the afternoon, I pulled out my CV for the first time in a while and updated it. After this week’s meeting, my advisors kindly offered to nominate me for the UCSF Discovery Fellows Program, so I’m updating a few things. Of course, there’s no guarantee I’ll get it, and I don’t think it would benefit me that much (though I think it would help the lab a lot), but I’m grateful that they believe in me, and it makes me want to work even harder.
