Finding Leverage



Sunday, July 12



다행히 신발을 바꿔서 뛴 게 효과가 있는 것 같은데, 발목이 안 아프다! 반발력은 덜하고 무겁지만, 그래도 언덕까지 고려하면 역시 이걸로 해야 할 것 같긴 하다. 다음 주 일요일이 마지막 롱런인데, 진짜 시간이 엄청 빨리 갔다..! 오늘도 집 청소하고 밀프렙하고.. 딱히 별일 없이 일을 계속했다. 프로젝트가 많아서 뭔가 내 머리가 모든 걸 잘 못 쫓아간다는 생각이 들고 있는데… 조금 더 내 인지적 부담을 줄일 수 있는 방법을 생각 중이다.

Thankfully, switching shoes seems to have worked because my ankle does not hurt! They have less bounce and feel heavier, but considering the hills, I still think I should use these. Next Sunday will already be my final long run, and time has gone by incredibly fast..! Today, I cleaned the house, did meal prep, and kept working without anything particularly eventful happening. Since I have so many projects, I feel like my brain is not keeping up with everything very well… I am thinking about ways to reduce my cognitive load a bit more.



Monday, July 13

어제 잘 자서 그런가 일주일을 잘 시작했고, 일도 열심히.. 했다. 나는 비록 개발자는 아니지만, 워낙 개발을 업으로 하는 사람들이 agent workflow에 대한 수많은 tip과 insight를 쏟아내기 때문에 참고할 만한 것 같다. 일단 내가 나름 경험을 쌓으며 생각해본 이상적인 하루 일과를 정리해보고, 여기서 내가 계속 신경 써야 하는 부분을 줄여보려고 노력 중이다.

Maybe because I slept well last night, I started the week well and worked hard too.. Although I am not a developer, people who work professionally in software development are constantly sharing many tips and insights about agent workflows, so I think there is a lot I can learn from them. For now, I am trying to define what my ideal daily routine looks like based on the experience I have built so far, and then reduce the number of things I need to keep actively thinking about.



Tuesday, July 14



Wiita Lab의 Sabine과 함께 OT-2 machine setup을 깔끔하게 끝냈다! 정말 이게 있으면 얼마나 편해질지 설렌다. 감사하게도 Arun과 Sabine이 HD에 두든 GH에 두든 크게 상관없다고 해서, Kevan에게 물어보고 자리가 있다면 아마 Genentech Hall로 가져올 수 있을 것 같다! 마냥 썩 좋은 생각은 아닐 수도 있지만, 돈으로 해결할 수 있는 일은 너무 큰 비용이 아니라면 일단 돈으로 해결하고, 그렇게 아낀 시간으로 돈으로 할 수 없는 일을 해야 한다고 생각한다. 적어도 연구에서는 방향을 설정하거나 아이디어를 다듬는 것처럼 그런 핵심적인 부분인 경우가 많기에, 이게 더 맞는 방향이라 믿는다. 그러려면 돈이 있어야 하는데, 감사하게도 연구비에 대해서는 전혀 걱정 없이 하고 싶은 걸 전부 할 수 있는 환경에 있어서 연구가 더 재밌게 느껴지는 것 같다. 내가 잘 쓰이고 있는 느낌..? 오늘은 새로운 pipeline을 테스트하는 동시에 agent workflow를 최적화하는 데 나머지 시간을 보냈다.

I finished setting up the OT-2 machine with Sabine from the Wiita Lab! I am really excited about how much easier things could become with this. Thankfully, Arun and Sabine said they do not mind whether it stays in HD or GH, so after asking Kevan, I may be able to bring it to Genentech Hall if there is space! This may not always be the best way to think, but I believe that if something can be solved with money and the cost is not too excessive, it is often better to spend the money and use the saved time for things that money cannot do. At least in research, those things are often the most important parts, such as setting the direction or refining ideas, so I believe this is the better approach. Of course, that requires funding, and thankfully, I am in an environment where I can do everything I want without worrying much about research expenses. I think that makes research feel even more enjoyable. It feels like I am being put to good use..? I spent the rest of my time testing a new pipeline and optimizing my agent workflow.



Wednesday, July 15

예전부터 UCSF Wynton HPC가 더 좋은 CoreHPC와 FAC라는 시스템으로 이전한다고 공지가 많이 왔었다. 지금은 둘 다 유지되고 있는 과도기인데, 계속 프로젝트 때문에 미루다가 오늘 한번 시도해봤다. 다행히 더 좋은 GPU를 더 자유롭게 쓸 수 있는 것 같다. 아직 좀 오류가 있다고 기다리라고 하는데, 빨리 해결되어서 여기서도 job을 이중으로 돌렸으면 좋겠다 ㅎㅎ Agent workflow도 세 개 정도의 skill을 포함해서 자동화 시스템을 잘 만든 것 같다. 확실히 모든 걸 다 체크하지 않아도 (어떻게 보면 효율을 생각해 일정 부분 포기한 것도 있다), 전체적인 흐름은 탄탄하게 유지하면서 갈 수 있어 훨씬 효율적인 느낌이 든다. 내 생산성을 얼마나 올려줄지 기대해본다!

For a while, UCSF had been sending announcements that Wynton HPC would transition to better systems called CoreHPC and FAC. Right now, both systems are still running during the transition period, but I had kept putting it off because of ongoing projects and finally tried it today. Thankfully, it seems like I can use better GPUs more freely. They said there are still some issues and that I should wait, but I hope they are resolved soon so I can run jobs in parallel there too ㅎㅎ I also think I have built a good automation system for my agent workflow, including about three different skills. I definitely do not have to check every single thing anymore. In a way, I have intentionally given up some control for the sake of efficiency, but the overall workflow still feels solid, so it seems much more efficient. I am excited to see how much this will improve my productivity!



Thursday, July 16

저번 주에 An과 얘기했던 plan을 시도해본 computation 결과가 나왔다. 총 21개의 protein design인데, 어떨지 정말 궁금하다. 내가 처음 대학원에 들어왔을 때, 아니 심지어 랩에 조인했던 불과 1년 전만 생각해보더라도 전혀 생각하지 못했던 것들이 너무 쉽게 가능해지고 빠르게 변하니.. 기쁨 반 당황 반이다😅 Side project 하나도 내가 할 수 있는 만큼은 일단 했고, 내일 미팅을 한다! 오후에는 3년 만이라고 하는 combined group meeting with Creixell and Weiss Labs를 했다. 내가 전혀 모르는 프로젝트들이긴 했는데, 영국에서 온 분들이 아주 흥미로운 연구 발표를 많이 해줬다. 특히 kinase를 presentation해서 vicinal peptide의 phosphorylation readout을 pooled assay로 보는 건 참 대단했다.. Kevan이 뭔가 collaboration을 할 수 있을 것 같은 연구 주제가 있으면 자연스럽게 의논해보라고 했는데, 사실 생각나는 게 없어서 열심히 듣기만 했다 ㅋㅋ.. 사실 지금도 너무 많아 더 이상 늘리고 싶지는 않다.

The computational results from the plan I discussed with An last week came out. There are 21 protein designs in total, and I am really curious to see how they turn out. When I first started graduate school, or even when I joined the lab only a year ago, I could never have imagined that these things would become so easy and change so quickly.. I feel half excited and half overwhelmed😅 I also finished as much as I could for another side project, and we have a meeting tomorrow! In the afternoon, we had a combined group meeting with the Creixell and Weiss Labs, apparently for the first time in three years. The projects were completely unfamiliar to me, but the visitors from the UK gave several very interesting research presentations. In particular, using a pooled assay to measure the phosphorylation of vicinal peptides in a presented kinase was really impressive.. Kevan said that if we noticed any research topic that could lead to a collaboration, we should naturally discuss it, but honestly, nothing immediately came to mind, so I just listened carefully ㅋㅋ.. I already have too many projects anyway. I do not want to add any more.



Friday, July 17



저번 주부터 했던 project에 대해 여러 미팅을 했는데, 일이 아주 술술 잘 풀리고 있는 것 같다(라고 믿는다..). 한 달 내로 죽이 되든 밥이 되든 결과가 나올 거다. 일단 두 프로젝트에서 테스트할 gene 최종 후보군을 추렸다. 또 좋은 소식은 OT-2를 GH로 가져올 수 있다는 건데, Kevan이 적극적으로 지지해주고 자리까지 찾아줘서 다음 주에 바로 가져올 것 같다 ㅎㅎ 그리고 내 in vitro protein prep pipeline에 필요한 liquid handler, ECHO를 사용할 수 있게 되었다는 소식! 이건 사실 내가 좀 바보 같았던 건데, 우리 랩이나 그 근처의 기기만 생각해봤지 UCSF SMDC와 CAT에 혹시 내가 필요한 기기가 있을지 제대로 조사하지 않았었다. 알고 보니 교육을 받은 후 self-use로 시간당 일정 금액을 내고 사용할 수 있었던 것. 그래서 다음부터 gene을 시킬 때는 ECHO와 호환되는 plate에 시켜서 더 편하게 cloning을 할 수 있을 것 같아 기대된다. 퇴근 후에는 종빈이와 가볍게 4마일 정도 뛰었고, 다행히 발목도 okay! 마지막으로 일요일에 직접 금문교로 가서 다리도 건너보고 언덕도 테스트해보려 한다.

I have had several meetings about the projects I have been working on since last week, and things seem to be going very smoothly. Or at least I believe they are.. Within a month, one way or another, we will have results. For now, I selected the final gene candidates to test for two projects. Another piece of good news is that I can bring the OT-2 to GH. Kevan strongly supported the idea and even found a place for it, so I think I will move it there next week ㅎㅎ I also learned that I can use the liquid handler, ECHO, that I need for my in vitro protein preparation pipeline! Honestly, this was a bit foolish of me. I had only looked at instruments in our lab or nearby and had not properly checked whether UCSF SMDC or CAT might have the instruments I needed. It turns out that after training, I can use them independently by paying an hourly fee. So next time I order genes, I can order them in an ECHO-compatible plate and hopefully make cloning much easier. After work, I ran about 4 easy miles with Jongbin, and thankfully, my ankle was okay! Finally, on Sunday, we plan to go directly to the Golden Gate Bridge, cross it, and test the hills.



Saturday, July 18



샌프란은 보통 아침에는 꽤 흐린 날이 많은데, 언제 그랬냐는 듯이 10시나 11시가 되면 서서히 날이 개기 시작해 보란 듯이 좋아지는 경우도 많다. 저번 주에도 그랬고, 운동 끝나고 여유롭게 팟캐스트를 들으면서 선탠하는 게 엄청 기분이 좋아서 오늘도 했다. 기분이 절로 좋아진다 ㅎㅎ 오늘은 하루 종일 집에서 일을 했는데, 신기하게 여러 프로젝트를 동시에 하고 있다 보니 혹시 A 프로젝트에 썼던 방법론을 B에도 적용할 수 있지 않을까 싶어서 시도해보고 있다. 너무 많은 시간을 쏟을 것 같지는 않은데, 결과가 꽤나 흥미로워서 다음 주 초까지는 이것저것 또 시도해보려고 한다.

San Francisco is often quite cloudy in the morning, but around 10 or 11, the sky often starts clearing up as if it had never been cloudy, and the weather becomes beautifully sunny. It was like that last week too, and I really enjoyed relaxing and tanning while listening to a podcast after working out, so I did it again today. It naturally puts me in a good mood ㅎㅎ I worked from home all day today, and interestingly, because I am working on several projects at the same time, I started wondering whether a method I used for Project A could also be applied to Project B. I do not think I will spend too much time on it, but the results are quite interesting, so I plan to try a few more things through early next week.
